Someone is always asking this, and it's such a hard question to answer if you're a fan. I started out with Hiro as my favorite but things have changed as time went on.
Peter Petrelli - has grown so much, not nearly the "pleaser" he used to be, actually grew a pair.
Nathan Petrelli - isn't quite the political jerk I thought he was, actually showed that he cares about his brother.
Claire Bennet - having to grow up really quick now, but seems to be doing better than most.
Mr. Bennet (HRG) - I really thought he was the bad guy, but he turned out to be the best of the bunch.
And of course, I still love Hiro and Ando, especially, because even without powers, Ando has so much heart.

Peter Petrelli is definately my favourite (it didn't hurt I was already in love with him/Milo Ventimiglia as Jess in Gilmore Girls). But he is just a great character that has developed so much over the season. As someone mentioned, he finally stood up to his controlling and snobbish brother, who I wouldn't have minded having a shot at myself. I really grew to dislike him more as the season went on even though I guess he redeemed himself at the end.
I also love Hiro as he is just so funny and endearing! However I'm unsure whether he will still be as funny next season without Ando (I presume) as his sidekick. They were very funny together.
Rounding out my top 3 is Matt Parkman. He was actually what piqued my interest in the show in the first place as I saw him on the Summer promos and I loved Greg Grunberg from both Felicity and Alias. A while later when I found out a little more about what the show was about, I would've watched it regardless.

"Wax" a Platonic superheroe capable of changing molecular structure from solid to liguid to gas and back again, virtually indestructable because if explosed the parts simply regenerate in another form and then change back. Weakness would be contamination from stray molecular matter combining with current dna. Advantages are wax can go into any environment and survive, the perfect spy and sabateur.

well claire is awesome, because i love hayden panetierre (however you spell that), but i'd have to say my favorite is hiro, because he's so cute and awesome, especially when he was speaking english in the first few episodes.
peter petrelli is a very handsome guy too (meaning HAWT!), and i like matt and the little girl, mollie(?) too!
I LOVE HEROES!!!! =D
