Good question, and one I have often wondered about myself. I think probably it's mostly a power thing, and often the closer two powers are then the more rivalry there tends to be. To give a political example, there wasn't a lot of difference between Nazis and Communists, but they hated each other. Catholics and Protestants were even closer but look how many centuries of torture and warfare lay between them. Even lately the Pope has declared protestants not to be true christians.
Yes Jews and Muslims do have many things in common, including major historical religious leaders and some dietary customs. This is because their religions spring from a common source. Many Christians also hate Jews even though Christianity is an offshoot of Judaism. It's a strange world. Personally, I find nothing in religion to warrant wanting to shoot or bomb someone.

In Maha Bharat (A Hindu "Ithihas"=partly History) Kauravas and Pandavas were the children of own blood brothers. They fought a fatal war in which one group of 100 brothers with millions of soldiers(which was not helped by Lord sri.Krishna) was completely, totally annihilated--Similarly sri.Kapila Muni's 1st wife Children (Suras) and second wife's Children(Asuras) are Eternelly fightig wars--Like wise only these two groups in modern times--No body is an exception to "Sibling Jealousy"(Gjnaayaathi Krodham)

Most Muslims and Jews don't hate each other. If a Muslim would ever hate a Jew and a Jew ever hate a Muslim it would be because of the whole Palestine-Israel conflict. I'm Muslim and I don't hate Jews. If I would ever dislike anyone who happened to be a Jew it would not be because they are Jewish but of other reasons. Most Muslims disagree with the Israeli occupation of Palestine. As the Israeli troops in Palestine are looked as representatives of Israelis or Jews, Jews are viewed in a negative way by Palestinians because of the horrific acts that these Israeli troops carry out in Palestine. In Israel, Muslims are viewed in a negative way by Jews because of the few suicide bombs that are carried out. So in my opinion, the clash would be due to political reason more than anything else. Also, those who say 'in the Quran it says to hate Jews,' no it doesn't. The Prophet Muhammad (peace be upon him) had Jewish friends who he helped when they were sick.

Leaving aside your basic misunderstanding, the dispute is tribal between different factions of Semite peoples. Effectively most religions worship the same God, but with different prophets and in different ways. It is largely the arguments about the "right" form of worship or the "true" prophet that cause the disputes.

It is one of the wonders of the world that two brothers should fight each other in the name of religion.
Infact, the two people are one and the same but because they don't know the truth they see each other as enemies.
It is a riddle!

Marhamah is right, you shouldn't generalize.
I am a Jew, and I do not hate Muslims. We're not a race, by the way.

judaism was here first, it was the original monotheistic religion. from judaism, christianity sprang, it was an attempt to "take one from column a, and one from column b" to appeal to the masses that paul was looking to convert. islam was another 'modification', this time by mohammed, who had ambitions of conquest. there will always be resentment on the part of a modification toward the original. both christianity and islam have their agendas and, frankly, grudges against judaism. the largest one appears to be that judaism will not accept the absolute sovereignty of either other religion. it would appear that both christianity and islam are insecure enough that without our acquiesence they feel resentful. the land of israel was given to the jews, the muslims never had a share of that land. they weren't from the land of israel. mohammed bounced around much of what is now the middle east, mainly it would appear in saudi arabia, but never set up residence in israel, the whole 'dome of the rock' was some descendent of mohammed squatting on the site of the temple of solomon, and vandalizing, despoiling, and desecrating it with their construction. so, among other reasons we have to dislike them, is that they didn't even stop with graffitti, they dumped their crap on our holy site, and now expect the world to give them some sort of claim to land that was never theirs to begin with.

It began with brother/god against brother/god. Their feud has carried down all these generations. The real reason the middle east is in battle is beyond their reasoning or understanding. It goes back to the "creators of man" and has absolutely nothing to do with us humans.
