If you buy it online, be certain you're getting an offically imported Nikon product. Non-officially imported products (gray market) will not be repaired by Nikon, even if you were to pay for it. Official products come with an OEM 5-year warranty.
As far as chain-stores, I found a fantastic deal at Costco where they had a Nikon D40x, 18-55mm, 55-200mm, Nikon gadget bag, plus other extras for $950.
One EBay seller that I like, Cameta Cameras, has several D40x packages that are very attractive from $769 on up.

If you were after a point and shoot camera, I'd say buy it online, you'll save a lot of money and you'll never return later for accessories anyway.
But, if you're going to buy an SLR saving money online isn't necessarily the way to go. With an SLR you're going to potentially have a lot of other things you'll be interested in. There's an incredible array of lenses and other accessories available for it to solve just about any photographic problem you may encounter. These are available from Nikon of course but are also available from many other manufacturers at differing prices and in differing qualities. Sooner or later you're going to need some really good advice.
As a result it's usually better to select a small retailer for your purchase. The intent initially isn't to save money but rather to build a relationship that you can benefit from.
I have a small retailer in my area that specializes mostly in helping professionals but who also helps consumers too. When I first bought my SLR it was a little cheaper than at the stores but more expensive than online. However, over the years as I kept coming back for advice and more gadgets the discounts got bigger and the advice got ever more sophisticated too.
Today I can do as well with this retailer as I can online and because of my relationship, built over several years, I even get advice I can trust. They know me by sight, they know my interests and needs, they know what I have, and they know what kinds of products will make me happy. I find this a much better way to go that to just buy online to save a few dollars.
There is one other advantage too. When I bought my slide scanner from them it turned out to be defective. I simply took it back a few days later and left with a new one. They said they didn't want to inconvenience me by sending the machine for warranty repairs, they preferred to simply give me another one and worry about the hassles themselves. So that problem was solved in a couple of hours. Would you get that
kind of service from an online facility?
I hope that helps a little.

Beware of on-line scam sellers. Check www.bhphoto.com to get a ballpark price. If a different on-line dealer is a lot cheaper, then suspect a scam. Also check www.resellerratings.com for the merchant ratings.
Best Buy will match B&H's price.
