It's not your brain that is itching. It's your nasal passages. When you vomit, some of it can get into your nasal passages, which are directly linked to the back of your throat. Think about when you have a bad cold, and you get sinus drainage down the back of your throat. Well, it's not a one-way passage. If stuff can get from the nasal passages to the throat, they can get from the throat to the nasal passages. Since vomit is acidic, it irritates the tissue and causes itching and burning.

Never happened to me but the other day I got a rush of water up my nose while swimming and the back of my head/ brain was itching and stinging. I was wondering the same question. I guess nerves firing off or something.

Kati is right. But there is one more aspect involved here. Vomiting can be an internally violent action. Often times, due to the spasmodic action of the process, blood is forced upwards and raises the blood pressure in your head, creating that tingly feeling. When it's all done, the blood pressure drops below normal for a short time leaving you feeling fatigued.
