You know, I always thought that the joke was more about picking on a rude person than an atheist person.

What do you mean "allowed"? There is no governing body with atheists. You can be atheist and like the jokes from comedians if you want even if they are bashing atheists. It is up to you. You will not be threatened with damnation for it.
