When a man is aroused and becomes erect, prolonging the erection without resolving it through intercourse or maturbation can cause a feeling of discomfort, or some say pain in their testicles and penis. This is also commonly referred to as "blue balls." Taking a cold shower is a technique used to eliminate that discomfort...supposedly, the shock of the coldness "shrinks" the erection, eliminating the necessity for ejaculation. Likewise, taking a cold shower is supposed to help prevent the erection in the first place, if he knows that it's about to happen.

Well it means to wake up, a warm shower is calm and soothes you it feels good, but a cold shower is a kick in the pants, it wakes you up. To take is a "cold shower" is a way of telling some one to wake up and start doing their work.
