Most people I think say episode 26. For me it was episode 31? which dealved into the past of Ed and Al's alchemy teacher. Though several episodes choke me up.
In answer to another query you posted. The reason that many Anime series either diverge from, or add to, their Manga counter part is timing. When the Anime was introduced the Manga was still rather young. It doesn't take long for a cartoon to tell the story of several Manga volumes. Some shows use "filler". Case in point in the DragonBall Z often times additional plot lines were included or scenes from the Manga were stretched out, sometimes unbarably long. In the case of FMA, they took some basic elements and then ran with it. I wouldn't be surprised if someday another FMA Anime was released that followed the Manga more closely.

Episode 7 for sure. closely followed by episode 25. (at least, I think it was ep 25.) I cried like a baby on both occasions.

Episode 7: Night of the chimera's cry, hands down no contest.
but the most shocking would be Episode 50: Death, 'the end will kill you', and will be resolved in the final Episode 51: Untitled/Laws and Promises, which isn't really sad, just a bit depressing

There are a lot of sad ones. Just keep watching. Everytime I think one episode was sad, a few later there is one sadder. I can't decide. But I love the show.
