The chocolate (and sometimes peanut) is frozen at the time its dipped in hot candy coating. Then the coating is colored in individual colored bins.

I don't know the specific process for M&Ms, but I know the general way candies are coated. They put the chocolate centers into large rotating drums, and while it is rotating they pour in the candy coating. The rotations spread the coating evenly over the chocolates. After applying the candy coating, they will pour in a sealant, such as a food grade wax, to give the candies a glossy finish.
