I am taking allergy medicine, but I have a hard time breathing.

If you are taking the medication and still have these symptoms then I would suggest stop taking the meds and go and talk to your Dr. or pharmacist for an alternative especially if you are having trouble breathing. Allergy medication is supposed to help you breathe and stop the swollen eyes etc...

Just because you have an allergy doesn't mean you can't be having a cold or the flu. See your doctor.

Hay fever, sinus infection, sinusitus. any three can cause those symptoms
