Have one flower (a rose maybe?) in your bouquet loosley attached and as you walk past her on your way up the aisle, hand it to her.

A cousin of mine, rather than throwing her bouquet, gave it - with a dedication - to a favorite Aunt. You could do something like that, especially if you are using silk flowers and she could use it as a centerpiece.
Another idea would be for you to do a toast to her at the reception.
Personally I think it's kind of selfish for her to ASK you to do something for HER on YOUR day. Usually the bride will do something if she wants to honor a parent on her own. Honestly I think you should be just as ballsy and ask her what she's doing special for you on your wedding day.

I am creating a video montage of me and my brother growing up that will play while I sing to her There you'll be by Faith Hill. If you don't sing pick a song to play while it is on. Ask your DJ about this. Mine is doing this for me. Also, Don't tell her you are doing this try to change the subject if she brings it up.

maybe at the reception you can present her with a really pretty mom necklace in front of everyone and a lil speach about how much she means and thanks and that what not.
