No the bases were gone since the eruption of Mt. Pinatubo in 1991. Also since the Philippines and the US and signed an agreement about these bases, the government of the Philippines did not renew it because of pressure from leftists.
I think there is a small contingent of US military down south where there are muslim extremists but this are only for humanitarian reasons like helping build school houses and roads and medical.

There is a US military presence in the Philippines but just as 'trainers' or 'advisers' and to provide aide. No actual bases are set-up.
