Which specific helicopter is best depends on the job you intend to do with it. Also you can split them between military and civilian roles.
In general, I don't think you can beat Bell Helicopter. They have produced the Bell 47, the Huey and it's variants, Cobra, Jet Ranger, 407, and many more. These are some of the best helicopters out there for any job, and they are safe and reliable. "Fly smart fly Bell", I say.

Sikorsky is very good too. Igor Sikorsky was a pioneer back in the day, and currently they make the Blackhawk helicopters, the S-76, and others.

Boeing too is strong, producing the Apache and the Chinook, among others:

Boeing and Sikorsky teamed up to design one of the most sophisticated helicopters ever for the military, but it never went into production:

I flew the venerable Bell UH1 [Huey] as a medivac pilot in Vietnam. She could take allot of hits and still keep going. Likely I owe my life to her so she'll always have a place in my memory. But last year the boss and I did a demo flight in a Sikorsky S76. Man what a ride and nearly twice as fast as the Huey. If I had to chose the best based on which one beat me up the least, the S76 wins hands down. Nothing rougher than spending a day in the Vietnam heat with no air conditioning and a one to one vertical vibration that the Huey was so susceptible to.

Sikorsky without a doubt. I have over 3000 hours of riding in the back of the SH-60B / F... as well as a few dozen up in front.
