She believed him. But, she had a problem with Brigham Young. And the majority of the church had decided that Brigham was the next prophet. At least, that's my understanding.

The church itself was left with no clear successor and a succession crisis ensued. Emma wanted William Marks, president of the church's central stake, to assume the church presidency, but Marks favored Sidney Rigdon for the role. After a meeting on August 6, a congregation of the church voted that the Quorum of the Twelve Apostles should become the new First Presidency of the church. Brigham Young, president of the Quorum, then became "de-facto" president of the church in Nauvoo.
Basically Emma didn't like Brigham Young. She stayed there when everyone else left. Then Joseph III reported having a calling from god to be the head of the Reorganized Church of Jesus Christ of Latter Day Saints.

Emma did the best she could. She didn't go to Utah for her own reasons. Later her sons started the reorganized church. If you have any comments she made that Joseph was not a prophet, state them. Everything I have read says that she always maintained Joseph was a true prophet. Just as the Three Witnesses all left the Church, but never denied seeing the plates, Emma stood by what she said.

Emma did not leave the Church. She did not move to Utah with Brigham Young and the other saints. When other people claimed to lead the church, she did not follow them either. She and her family stayed faithful all their lives and she continued to testify that her husband was a prophet. After she died, her son Joseph Smith III took the reins of the splinter group the RLDS church.

Brigham wasn't a very good people person, but he did like to be in charge, once he got the job. Emma's dislike for him probably extended to all the early 'rat-pack' leaders, and in her opinion, are the one's who broke off. Joseph was a fairly strong willed and 'spiritually' abusive partner, so going west would've place enormous pressure on her to marry any one of the apostles or worse, Brigham himself. The Smith's demise mat have been an emotional time, but it is apparent she quickly recovered and got along well with her life and children and the Reorganization.
I don't see much about the Prophet's wife's (Emma or the other 30) mentioned after 1844 on the official church site. Seems like she just wasn't worth commenting on after that. Oh, guess who was writing down the history of the church?

Well Emma with her son's help create the Reorganized Church of J.C. of Latter day Saints.
She didn't really leave the gospel just the church which went west.
