When they say MSL, they mean the elevation with respect to the average level of the ocean. Any hole in the ground can be lower than sea level. To make it worse when the tide comes in, a harbor can be at an elevation greater than sea level.

Perhaps part of it is actually below sea level - there are a lot of places in the world that are lower than sea level, such as the Netherlands, Death Valley, etc.

It means bmsl - below mean sea level.
Most objects are actually amsl - above mean sea level, but many places are below (The Netherlands is a good example - including Amsterdam Schipol Airport)
