Suppose you travel on the train and have to stand up in the same position for a long time. Often my legs get sore after I stand up for a long time. Are there any negative health consequences from this? What do the medical journals say?

The blood settles more in the legs and doesn't get pumped back to the heart easily, thus leading to fatigue. Sitting or standing for a long time without moving the legs may lead to Deep Vein Thrombosis, a clot forming inside the veins of the leg. Such clots may become dangerous causing strokes and other health problems.

Just standing? if you sit down alot, then it's just your legs getting adjusted to your position. You can't get injured unless you have a weak bone that collapses from a birth defect or previous injury.

As far as I know, your feet will be worst part of all. And remember, you can't let your feet damage at all because you need them. They are rather delicate and they carry your weight around for your whole life. It helps if you are not overweight.
