With a herniated disc you should not be lifting anything. I know it's hard because of your son. Do your best not to do any lifting. It might be A good idea if you could get some part time help, such as a mommy's helper. This would help you not have to do as much and allow you the time to heal.

The muscles in your neck contract when you lift things and if you recently had surgery your doc should have advised you not to pick him up, muscles vary in healing time and the crackling you feel may be the muscle tissue around your scar tissue moving and that is normal but you should try to get someone to help you with him until you are well, how long ago was the surgery? Talk to your doctor and see if he can give you a pain inhibitor but remember that when you are on the meds and you feel like you are fine, you really arent and you should still follow all rules in regards to not lifting and taking it easy, because you dont want to overstrain your muscles. Good luck and I hope you are doing better soon.
