Depends on the context, but the way I see it, the term "assortment" refers to the "depth" of the product line and "variety" applies to the "width" of the product mix.
So to apply this to a pharmacy, assortment refers to the number of choices in each product line. For example, one line would be pain killers...a community pharmacy would probably have a shallower "assortment" than a large chain drug or discount store.
Variety would apply to the number of different lines...for example, the Walgreens in my neighborhood carries pain killers, cold remedies (and a ton of other drug-related lines)...it also has frozen food, staple grocery items, electronics, cosmetics, seasonal items and MUCH more...a true "variety" store. A smaller community pharmacy would probably have less variety in some ways but perhaps more in others (for example, a local pharmacy here still has a working soda fountain!).
