OK, I'm going to go ahead and sound like a total geek here LOL
They are considered biological robots, and because they have emotions, it can be considered that they do have souls...Megatron I would have to wonder though...the only emotion he seems to feel is hatred...so maybe he just has a corrupted soul??

as a good, close personal friend of Optimus Prime I can tell you straight up that brotha has no soul, he can't even do the Macarina or the Electric slide.

they have the ability to think and reason... but i wouldn't say they have brains. I guess that one would first have to define soul... it's sort of an abstract idea, the soul. They also show emotion so I would say yes, they have souls.
