If by the "Inquisition" you mean, the Spanish Inquisition that started in the 1400s, then atheists were not a target. The target of the inquisition was the jews who had been pressured to convert to Christianity, but who were secretly still practicing Judaism.

I think the Inquisition was at fault there. Let's not blame the victim. If I get mugged, would you cite me for violence?

It's exactly like those men who were imprisoned in Guantanamo killing themselves. It was an "act of war."
http://news.bbc.co.uk/2/hi/americas/5068606.stm
Excerpt:
The camp commander said the two Saudis and a Yemeni were "committed" and had killed themselves in "an act of asymmetric warfare waged against us".
And . . .
Rear Adm Harris said he did not believe the men had killed themselves out of despair.
"They are smart. They are creative, they are committed," he said.
"They have no regard for life, either ours or their own. I believe this was not an act of desperation, but an act of asymmetrical warfare waged against us."
