When our Agya chakra is activated, if suppose a person makes a mistake and it is worst to the world. Then it destroy the world right, so why do we have agya chakra? So praying and meditaing god is enough more than this.

Third eye does not mean shiva has a third eye !! Third eye is a symbol of Agya Chakra. Agya means order, control etc..
hence those whose third eye chakra (agya chakra) is fully activated and kundalini starts residing there become master of the universe, they can order anything/anyone in the universe and it will be carried out.
Third eye in Shiva thus denote, that Shiva has fully activated Agya chakra from where he controls the universe...and by sending energies through this chakra can cause destruction too.
Those on the path of meditation know fully well the
significance of Third eye chakra and many have seen wonderful powers of the third eye.
Aum namah shivaye
EDIT: Yr question.. Only Shiva's Agya chakra is used for destruction...and shiva is god he knows when and where to do destruction
we are given agya chakra to control our body, pran and mind...our agya chakra destroys our negativity.... Opening of Agya chakra in us leads to divine visions...
when we say we have Darshan of god.. it is actually Agya chakras sees the god, as normal eyes are not capable of seeing the God

Here we first need to understand what and who Shiva is.
If you read old scriptures especially Rig Veda which is known as the base of Vedic religion commonly known as Hinduism many concepts will change a lot. It says NATURE is the supreme being and Brahma, Vishnu & Mahesh the triology are actually part and force of nature.
Mahesh or Shiva, I personally feel, is the nature or our forests, rivers, lakes, ponds and all natural resources. If you read the story of Kama deva it says he was burnt by Shiva by opeaning his third eye. So, here nature by way of natural calamity kills and controls the ever rising population which is growing fast due to high induldence in physical relationship and pleasure.
So, by this we understand that, when nature shows its fury by way of calamity or otherwise it is the third eye of Shiva that opens and finishes everything or may be most of it.
I hope this clarifies not only about the third eye but also who and what SHIVA is.

It is believed that the opening of Shiva's third eye causes the eventual destruction of the universe. the third eye is a symbol of enlightenment (see moksha and nirvana). In the Indian tradition, it is referred to as the jnana-chaksu, the eye of knowledge, which is the seat of the 'teacher inside' or antar-guru.
In the Upanishads, a human being is likened to a city with ten gates. Nine gates (eyes, nostrils, ears, mouth, urethra, anus) lead outside to the sensory world. The third eye is the tenth gate and leads to inner realms housing myriad spaces of consciousness.
