The outputs and bellhousings between the transmissions and motor will not match up so you will have to replace the transmission at the same time as you replace the motor.

Plus if you are running a manual tranny, you do not want to put any more strain on that poor AX-5 tranny. It is worth the money to upgrade it to an AX-15 or an NV3500

As mentioned,the ax-5 behind your 2.5l is a marginal tranny for it. The power of the 4L would make it useless in no time. You might be better off selling yours and buying one that already has a 4L. For the money you will spend for a 4L with tranny, you could buy a decent vehicle with it installed from the factory.
I bought a brand new AX-15 from Chrysler 3 years ago.$2850. Price for one from Junkyards close to $2000. Engine would probably be around $1200-$1500. Several $100 for wiring harnesses, $300-$800 for a computer, several $100 for new motor mount fabrication, etc, etc.
And if you are using your old transfer case,you should probably have that serviced or overhauled(depending on ,mileage).

Don't forget you have to change out your radiator too, on top of the things mentioned already.

Doing and engine swap is workable, but unless you want to do it just for the sake of doing it, you are probably better off finding a another Jeep, with a 4.0 in it.

goto the junk yard and find a transmission and engine! you probably would be better off just selling your jeep and buying one with the six in it! remember when all is said and done you will spend more money than you originally expected when you convert to a bigger engine and transmission!

If you can afford it you should change the transmission also. The extra power from the larger engine can damage the transmission especially if you accelerate too quickly.
