Two come to mind: one, a Cold War era classic, "The Spy Who Came in From the Cold", based on John Le Carre's novel, starring Richard Burton; the other, released recently, "The Good Shepherd", starring Matt Damon--both films give a good portrait of the world of espionage, without the romance and pyrotechnics of the Bond/secret agent films.
The two best television mini-series about spies are based on novels by John LeCarre: "Tinker, Tailor, Soldier, Spy" and "Smiley's People", both starring Alec Guiness as a spymaster named George Smiley.

Its not really a "spy" movie, but a good Investigation/investigator type movie i loved is The Zero Effect.
