Most black dots on the sun are sunspots, which are basically places in the sun's visible surface where the magnetic field of the sun pokes through. I don't know too much about stellar astrophysics, but sunspots are relatively cool compared to the rest of the sun's surface (not that hugely, though). The solar magnetic field goes through several cycles that paleoclimatologists (several that I know) are trying to track through changes in the earth's climate. Current theory states that these cycles are a result of the rotation and vibration of the sun (it does vibrate, much like a bell), but a lot of work is still being done on this subject.

Sunspots are areas of a magnetic storms on the suns surface. They are cooler than the surrounding surface so they appear black. Sunspots follow an 11 year cycle that is part of a 22 year cycle of magnetic reversal of the suns poles.

Black dots on the sun as seen from earth are the passing of smaller planets before the sun in what is termed as an eclipse. Other dark patches on the sun - sun spots are caused by regeneration; the sun has a seven year cycle of refreshment. Odd huh, it burns but does not reduce in size nor get colder.
