I come from Prague but spend 9 months in England.I always went home and back by plane with Easy Jet...if you buy airtickets two months before,it's very cheap!!!But even you dont buy it a long time before,it's cheap too.You also can try to go by bus(I did it once and hated it)It takes between 18 and 20 hours and it's cheap too.This agency is called Student Agency(www.studentagency.cz) and also,there is their office in London(at Green Line station).Prize is 70 pounds by bus...not sure about prizes of airtickets...

There's a nonstop train that leaves Prague at 22.58 and arrives in st. Petersburg at 12.07 two days later.

www.oebb.at
for schedules and route so you know which countries you'll passthrough. If the train goes through Minsk, Belarus, you'll probably need a transit visa.
You could take an overnight train from Prague to Warsaw, spend the day there, then a night bus to Vilnius, Lithuania from Warsaw 23.00 to 9.00 next morn.,
then there's a train from Vilnius to St. Pete. 18.10- 8.20
You could stash your bag at the train station and take three night trips, but maybe flying would be cheaper.
