On my birth certificate and social security my name is John Lee Thomas, but on my school records/expired passport my name is John Thomas Lee...however I like John Lee better and all people know me by that name.

I live in Virginia if that makes a difference. What should I do to correct my name(s)?

stick to birth certificate for any legal stuff.
once college starts you can have any name- just remember to tell your teachers your name is different than what's on their roster sheets

How did you get a passport without using your birth certificate? Get both the school records and official
[government] documents fixed.

Contact your school and get it corrected. Show them your birth certificate. Also when you reapply for a new passport, show them your real name.
