Male dogs may or may not like puppies. As to whether they know they are theirs, probably not. It's best not to let him have access to the young pups as aggression can be swift and brutal. If the pups are hungry, they will be whiny and fussy all the time. Encourage the mother to stay with them by sitting next to their box and soothing her. Some new mothers are very excited first and need some coaching , but pups actually nurse for less time than you'd think, just very often. Get them in to the vet for a checkup to make sure everything's going well and there's no problems can also really help as the mother may have issues you can't deal with on your own.

They probably don't realize they are the father. Keep him away from the mother or it could stress her. You may have to hold her down so the pups could nurse. Not all dogs are good mothers, and this is one of the complications of breeding. The pups will have nice round full tummies and they won't be crying if they are well fed. Also, they need mom to keep warm. If she won't sleep with them, then you need a heat source. Place a heating pad under one end of the whelping box, not inside it and only place it on low setting. You don't want them to get burned, but they do need heat until 3 weeks old.

Father dogs do not always know that they are the father. Some of them will even kill the puppies.
