It means they are mad just like it does with a cat or a squirrel.

A chipmunk wags its tail much like a squirrel so short jerky thrashing means agitation, and slower pendulumn swings means it's calm. So if it's wagging like a dog's, I would say it's calm for the moment but ready for any change.
