when my car is not worm... when it shifts from 1st gear to 2nd gear it kinda jerks/clogs not sure how to explain it. what can be wrong?

It could just be cold natured and need 5 minutes or so to warm up before driving or you could have transmission problems...ie, low fluid, dirty fluid, clogged filter....or you could be experiencing fuel delivery/burning problems

2006 take it to the dealer you still may be covered under the warrently
I have a 2006 Nissan X terra and no problems. Mine is a standard shift.

Throttle posistion learn is important for the transmission so. While the Power Train is still in warranty please ask your Nissan dealer to hook the car to consult II and see if they can improve the shift quality by relearning the throttle posistion. And check the fluid pressures to see if there is a internal transmission problem.
