Yes, your pets can ride NYC subway if you follow the following rule:
No person may bring any animal on or into any conveyance or facility unless enclosed in a container and carried in a manner which would not annoy other passengers.
The above rule does not apply to working dogs for law enforcement agencies, to service animals, or to animals which are being trained as service animals and are accompanying persons with disabilities, or to animals which are being trained as service animals by a professional trainer. All service animals and animals being trained as service animals must be harnessed or leashed.

Bicycles are allowed, and I've seen bike messengers on the train plenty during rush hour (which seems like cheating, heh) so no one will kick you off. Animals are okay if they're in carriers, but every now and then I'll see a dog who's just on a leash and I saw a woman take her cat out of the carrier to hold it once. That seems dangerous.
Having taken a cat on the subway, I wouldn't really recommend it. My cat hates loud noise, and the subway scares her.

lol. There is not need for that. I can see by some of the answers people are trying to scare you. But all you gotta do is bring the subway map. Make sure you know where you going, if anything you can just ask someone. Hmm, bring a music player (ipod). If you want to read you can just bring a magazine. Oh and when you've got a homeless person asking for cash, look down, or make believe you're asleep. lol, that's what everyone else does.

Bicycles: allowed, but difficult to pull off when the train is crowded...if it's rush hour, forgeddaboutit, and on some lines, you'll have to let a train or two go by before getting the bike on even in midday or evening.
Pets: technically allowed only in a carrier, as detailed above, but this does not seem to be enforced; i've seen a lot of small dogs carried onto trains (not in carriers).

you can bring your bikes. cats should be in the cages and dogs on a leash, but all 3 are allowed on the subway.
FYI: if you are going to bring your bike, its preferrable to sit in either the 1st or last car.
