When you pulled the shift handle out was there a plastic cup attached to the end that fits into the trans? Pull handle back out and check for it, I think your shifter handle is held in with 3 or 4 bolts . Make sure they are not interfering with shifter. Make sure plate that holds it down is facing right way, not interfering with shifter travel.

No actual linkage but does the shifter handle feel funny? Under the shifter cover held down by 6 bolts there is a spring and ball bearing that springs the shifter did that fall out when the transmission was turned upside down and oil ran out onto the ground? you can get to it from inside by removing the knob consol and inside rubber boot held down by a square metal surround and good luck pull the carpet to access the 10mm bolts

sounds to me like you did not get the shift linkage hooked up right if it is not a floor shift it should have 2 shift rods to hook up you either did not hook 1 up or you hooked it up wrong .. could have bent 1 but not likely unless you forced it on or off..
