You will always always always get charged extra for changing your flight. Its not just the agent, the airlines will do the same thing. Most will charge anywhere from $50 to $200 per ticket extra, depending on the airline and what kind of tickets you had.

The fact that the prices are now lower ... they should probably charge you a little less than beofre.

This depends entirely on the airline and what kind of tickets you have. Business or first class you can change as much as you want for no charge. In Asia, many times I have missed a flight and not informed the airline and the ticket is still good with not hassle at all. But... Economy in the US will probably stick you with anywhere from fifty to one hundred bucks. Lowering of the ticket price has no effect at all on the problem. Good luck and Happy travels

Call Emirates personally and cut out your agent. A grand is way to much money for rescheduling and if you are more than a Month in advance it should be no problem. PS; Get another agent. He has not served you well and is taking advantage or is just a bad agent.
