Now - I live in Cairns so know what you are in for - a great time and amazing scenery out on the GB Reef....

I would recommend staying at TRINITY BEACH. 15 mins from the city. If you don't have a rental car - public buses are no problem !

Not sure on your 'budget' but take a look at the full list of all accommodation at Trinity Beach go to :
http://www.trinitybeachaccommodation.com.au

PALM COVE (also in the northern beaches are) is a bit more pricey - very tourism related.

At almost any accommodation you are staying at if you are booking with a tourist operate they can include return coach transfers.

for trips out on the reef there is

If you feel like something different try scoobdo - http://www.scubadoocairns.com or seawalker http://www.seawalker.com.au

Don't miss seeing a croc right on top of the casino in the city - http://www.cairnsdome.com.au

Australia is bigger than the USA, there is a lot to see. Start or finish with a few days in Sydney, there is much to see and do there. Read Bill Bryson's book "Down Under" for some good ideas and information.

what city do you intend to see the great barrier reef from?
brisbane? hervey bay? airlie beach? cairns?
the reef/pontoons are a couple hours by boat from cairns/port douglas or a couple hours flight from brisbane or hervey bay?
how much time do you intend to spend on the reef? a day boat/helicopter trip, a fly over trip? a diving trip?
google the above mentioned cities & you'll find lots of info on what else to do, see, and stay in queensland.
