Think of a factory where there are so many machines, computer systems, lightings, security systems and so on. One sees them working perfectly and the master computer controlling on most of the parts. But there is one thing that is behind the function of everything. That is called the ‘electricity or power supply’ the thing that is hidden and unseen which comes from an external source.. Once electricity is cut off, we see the machines still workable not functioning, nothing bad has happened to them. Something invisible is out of them now. Now the computer is of no use with all its data and programs.
Human soul is similar in function. Soul is what makes it function and control our life. Soul is from an external source while our body is from clay. Once soul is taken out man is dead though his cells or parts like eye etc. are still workable. The brain with all its data and programs are of no use.
Soul remains the very secret of our life. God alone knows its truth.

The brain controls the physical mechanics of the body. It always does it for the benefit of the body. However, the cognitive aspects of the mind, driven by so many external stimuli, often causes the body to do things which are counterproductive to health and well-being.
Example: The consumption of heroin, methamphetomine, massive amounts of booze, etc. The brain was telling the heart to beat, the lungs to fill with air and the liver to clean the waste from the blood, but the mind also tells a person to do stupid things which are not benefitial.
The Soul and God. This is another issue and here you get into the area of faith.
A stark difference you can see all around you today:
Muslims have faith that to hate everyone who does not believe as they do, will save them.
Christians believe that to love everyone is the mandate by their leader and in following His teachings is the path to salvation.
So, two thoughts about Spirit leads a person in two totally different directions and thus the world in two directions.
Was it the human brain doing this or something deeper?
Therein lies the element of faith which is preceeded by thought, which is a fuction of the brain.

The brain controls only the physical body. It does so via biology and parts known as the "central" and "peripheral" nervous systems -- which further break down into other components like the sympathetic and parasympathetic nervous systems controlling all aspects of regulation, the senses, and physiology via mechanisms loosely called "biofeedback" and other things beyond the scope of this response.
The brain does these things for the benefit of the body which will die without such regulatory activity and would be without senses and the ability to communicate and formulate ideas and perceive the environment.
The soul is the noncorporeal counterpart of the physical body with an intellect called 'the spirit'.
When the earthen vessel breaks and the silver cord parts the physical body returns to the earth from which it came and the spirit returns to the Father from whom it came.
Our physical and spiritual bodies are separate and distinct entities which engage different dimensions of existence. The physical interacts with the world as a living entity.
Upon our death the spiritual body is that with which we participate in the matters pertaining to Heaven and the eternity whereby the physical body can neither perceive nor take us.
The physical body corrupts with age and abuse.
The spiritual body is incorruptible and immortal to all except the One who created it.
Even those who appear totally without soul have one and that intellect -- it's spirit will be called to the white throne to attest to the works of the physical body in which it resided while upon the earth.

Well the brain is the main head quarters, fueled by the heart/blood.
All of the stimuli that we receive in a situation are processed through the brain. The brain responds to stimuli by delivering relevant hormones into circulation. These hormones cause our body to react appropriately to any situation.
It's like a 'message carrier' system.
Not sure how that relates to the relevance of a 'soul', but yes I believe that the brain, when functioning properly, controls the body and for it's benefit.
edit - I suspect (psychological/neural damage) in cases of self destruction. Either that or a genetic flaw.

The brain is the organ most responsible for control of the body, some other control mechanisms exist, such as hormonal glands.

Well, the human brain is part of the body. I'd say the answer is "yes", though it's really more of an interaction between the brain and other body parts.

yes the brain controls the body. not always for it's ultimate benefit though. if that were the case, i probably wouldn't have done some of the things i've done. but i attribute that to personality, not a soul.

A pen is the one that writes, our fingers just hold and move it,
Engine is the one runs the car, our hands just turn the steering left n right slow and fast it.
Present, the moment passing right now, has capability to take any action, our soul enables us to hold (from our birth to death)that precious Allah's gifted moment with us to take either right or wrong actions.
Humans have intellect, that enables us to differentiate in good n bad. It is a responsible thought, that makes us responsible for our all actions we take in our whole life, by using the authority of taking actions blessed to us by All Mighty Allah.
Animals have thought, but not a responsible one, that's why animals will not be questioned in hereafter.
The knowledge of right and wrong is already programmed in our self/soul, at the time of our creation.
Our Brain is just a medium through that we operate all of this.

The mind and heart ( spirit) control body not the body control the soul cos without soul no need for the body . When a man died the God refers to spirit to see what you have done in your life not to your body cos the body will be vanished but the soul will not vanish .
