Go to TKTS. The original site by Times Square is under construction and they are currently located outside Macy's in Herald Square.

Another option is Playbill.com. They have discounted tickets for some shows which you can order ahead of time. I have used it in the past for shows I definitely wanted to see while in NYC and wanted to make sure I got tickets. TKTS is a good option, but I usually use that for seeing additional shows based on what is available.
