It's because of many reasons. There is the fact that not many (including many Muslims) truly know about the Islamic faith. If the Muslims were to follow Islam properly (according to the Qur'an and Sunnah) then there would be a very different perception of them. Due to this many so called Muslims have done things in the name of religion, when in reality it is political goals or ignorance that truly leads them to their actions.
Then there is the fact that, with the fall of communism, the world needs an enemy. So Islam has become the new ideology under attack, a "green scare" so to speak. This is also fueled by ignorance, and the people who promote this are horribly naive. They have even come up with slogans like War against Terrorism, to cover up the fact that it is a war on Islam that is really being waged. Though people like president Bush have openly admitted that it's "a crusade and it's going to take awhile".
This, coupled with the medias biased coverage of what is going on in the world has made the Muslims into potential terrorist. And therefor the people around them have come to fear them. Though I will admit there are many in such places that openly accept the Muslims. That is, once the Muslims show that Islam is not what the world has made it look like. That it is a religion of peace and mercy upon mankind, both Muslim and Non-Muslim alike.

A religion is born due to a prophet for a particular place, people at a particular period. Therefore religion is politicization of spirituality with the rituals, customs, culture and rules of that place.
Islam has the Saudi culture as its base. Therefore Muslims do not easily mix and accept the culture of the place where they travel or stay. So they are always away from the mainstream of that country. Note, Culture is developed due to the geographical conditions of a place even before the religion was born.
Usama-bin-laden had forced Saudi culture over Afghanistan.creating terror.
This is the reason Muslims are looked upon as aliens everywhere.

You know what? I get stopped and searched because there's "too much Arabic" in my passport and I'm not even Muslim. Too many exit/entry stamps from Muslim countries gets you searched as well.

Well the muslims that were terrorists or have been accused for bombing various places have always been muslims. A muslim is always behind it or is accused for being behind this incidents. So thats why the public and airport staff would pay extra attention to them even thought if they are not any sort of terrorists

Hatred is great for wars, and wars make a LOT of money for a LOT of people...and i mean a LOT O' CASH. Unfortunately, lives seem to get in the way of all this profiteering. Oh well, who can we blame next for our next windfall....
