I have heard that it is not good to eat products that use parts of food that have been un-naturally seperated... like soy protein isolate and soybean oil- is this true?

No, only hydrolyzed oil's are really bad for you outside of the fact that all oils are pure fat and high in calories. Those oils tend to have trans fat, the worst known fat, also found in most store cakes/donuts.
Soy Protein isolate's are the industry standard and considered a very good form of protein, see link. Pretty much all protein products use isolate's, which are considered better then concentrates.

I think you may be a bit confused and didn't get the whole picture. Protein isolate is a food suppliment. Some people have tried to use in as the sole protein in their diet in an effort to loose weight. In that case it is bad for you. All protein isolate products carry a warning label regarding using it as a weight loss suppliment. It is not. It is for athletes who need the extra boost of protein for energy. Body buuilders also use it.

There is a soy debate (tofu, soymilk) whether too much can be harmful for you (usually for women) , so far studies have mixed results, nothing is really for sure. If you are worried you can drink soy milk, then switch it up a few times by drinking rice milk or my favorite ALMOND MILK chocolate flavor, yummy! Also recently I saw oatmeal milk and lots of other ones I haven't tried.

it is nonsense that "unnaturally separated foods" are bad for you. your body breaks down food chemically during digestion. of course, there are some foods that are not healthy, but if you limit how much you eat, you will be fine.
