He may have kennel cough. Take him to the vet and get his puppy shots started.

You should take him/her to a vet. Puppies should not be coughing - could be kennel cough, which can be pretty serious in young animals. Has s/he been vaccinated yet? Could also be heartworm = bad. Has she been wormed properly against this?
Go to a vet FIRST before starting to wonder about allergies - you need to have serious conditions ruled out first.

If your pet hasn't been vaccinated for kennel cough,would suggest having your vet check it out,but you can give your pet the Robertussin cough meds that people take.Give it about 1/3 teaspoon every 6 hours,this will help your pet with the cough.

My dog was doing that and turned out he had a respiratory infection. Antibiotics and prednisone helped but beware of prednisone. Makes them pee alot and have trouble holding it till they get outside. Also prednisone can cause other major problems if used for long periods.
Another very good possibility is an allergy. Allergies can be most frustrating as it could be anything from his food to the grass outside. Try to pinpoint when it happens and see if you can find a common thread. Another sign of allergies is licking the feet. Believe it or not, this is usually a sign of inhalant allergies as opposed to contact allergies.
Essential fatty acids like fish oils can help greatly with allergies. Cod Liver oil is an excellent, cheap source that is available in any drug store. Add a spoonful to the food at least 3 times a week. Stop at least 2 weeks prior to any surgery as it can act as a blood thinner. If emergency surgery becomes necessary for any reason, tell your vet about the fatty acid suppliments.
Lastly it could be a sign of heartworm infection. Chest X-Ray along with blood tests will tell. My dog tested heartworm free but X-ray showed he had been infected with them before and still had some scar tissue in his lungs. (He is a rescue so I did not have a complete history.)

Dogs can't do the "ahem" thing we do to clear our throats so they cough instead. If the dog has been exposed to other dogs recently though, it could be kennel cough, so it's worth thinking about whether the dog has been to the groomers or a kennel lately....
