You want the San Joaquin,
http://www.amtrakcalifornia.com/rail/go/amtrak/routes/san_joaquins/index.cfm
but it doesn't quite reach San Jose. Three ways to do it.

#1 Amtrak runs an express bus from San Jose station to Stockton, where you can meet the San Joaquin train. Book the bus as part of your train trip.

#2 Take Amtrak's Capitols to Oakland or Emeryville, and transfer to a San Joaquin there.

#3 the ACE commuter train runs Monday-Friday, commute hours only, from San Jose to Stockton where you can get a San Joaquin. However there are TWO stations in Stockton, and ACE uses a different station than most (but not all) San Joaquins. A shuttle meets some trains. Check with Amtrak.

Sadly, the San Joaquins route by AMTRAK starts in Oakland rather than San Jose: http://www.amtrak.com/servlet/ContentServer?pagename=Amtrak/am2Route/Vertical_Route_Page&c=am2Route&cid=1081442673773&ssid=132 But it does terminate in Bakersfield.

You could also take the ACE (Altamont Commuter Express) from San Jose to Stockton, and then catch the "San Joaquins" down to Bakersfield. The ACE is $20 round-trip, and you'd have to check the Amtrak site for the Stockton to Bakersfield fare
