I know most Holiday and Comfort Inns allow dogs. Pretty much any hotel that allow dogs will require you don't leave your dog unattended in your room. You'll have to bring your dog with you wherever you go, which is hard to do but more and more places are becoming dog friendly these days so it might not be that big of a problem!

My husband and I traveled from Chicago to Phoenix with 2 dogs and 4 cats. We stayed at Red Roof Inn, they charged a security dep. (which we got back at checkout), the first night. After that we stayed at Super 8 Motels. They accept pets with no dep.

I would call or check the internet for hotels in the area you're traveling to. Most of them will accept dogs, but you may need to put a deposit down.

The only chain i never had problems with is motel six, and i do own a 150 pound bull mastiff. normal rules apply e.a. leasch, not leaving him un attended, clan up after him show responibillety for damages and most important.... DELCARE your dog BEFORE checking in, you will be ask to leave without refund at the very least and might face legal problems too, e.a. a maid entering the room unaware of your dog and gets bitten...
