train to NY Penn Station. Walk over the LIRR gates and ask a customer service which line goes to Shea. Easy.

Take NJ Transit bus to Port Authority Bus Terminal and take the 7 subway to Shea. NJ Transit trains take you to Penn Station, you can get the 1/2/3 or A/C/E subway there. Take it 1 stop uptown to Times Square and change to the 7 subway to Shea. If you take the PATH to 33 Street, take the N/R/Q/W uptown 1 stop to Times Square and change for the 7, or take the B/D/F/V uptown 1 stop to Bryant Park and change for the 7.
