The left side of my neck has started being really sore. My back is also sore. There is a strange popping/clicking noise right at the place where my neck meets my head in the back if that makes sense. I hear this noise every time I walk. I am 16 years old and relativley healthy, with hashimoto's syndrome. If anyone know what this noise could be I would really appreciate some advice! Thank you.

You need to see your doctor, you could have a problem with the discs in your neck.

Sounds like you need some X-Rays. It could be a spur from an vertebrae that's "popping" in your neck and most likely the cause of the pain. I have had extensive surgery in my neck, cervical spine, it can create havoc but, I'm not sixteen. You shouldn't be having these problems at your age unless you've been in an accident. Talk to the doctor see what's going on.

The soreness is your body telling you something is going on. See your doctor and have your neck xrayed. If nothing serious is going on you can see a chiropractor for some deep tissue massage to relief the soreness and some adjustments.
