Once you enter into the airport and weigh your bag and send it through the machine, what happens to it? Do they search through it and mess up all your clothes?

Actually none of those answers were right. After the bag is put through the machine, if they see something suspicious they will open it and check. Afterward the inspector will leave a numbered ticket stating that they inspected your bag. There is also the very small chance that it will be randomly searched also.

They do not "mess" up all your clothes, however you will be able to notice they were there other than the ticket left behind.

Once your luggage is sent through, no more searching will take place, Everything will be in tact after your flight. However, if your carry on bag has something in it that shouldn't be, your carry on bag will be searched throughly.

Normally they do not open you bag.
If there is any suspicious content they may open but mostly in your presence.
If you put resistance to do so then they may get wild and can rip off your all baggage.

Mainly by the look of your face.
If you look suspicious, i.e anything other than white and middle aged.
If you have a beard, that is definitely a bad sign.
