This lists the teams in alphabetical order, and defunct teams at the bottom of the page:

Baseball Almanac also has team pages that list teams' historical records vs. other teams, although they don't account for interleague play. As an example, here's a list of the Yankees' all-time record against other AL teams. These are sometimes interesting to check out for your favorite team:
