It's just a timing issue in their delivery. There is a pause after you bring the ball back over your head until you are ready to move forward with your delivery. Some, like Dice-K, take more time and are more animated than others. You will see some form of a pause in the delivery of most pitchers.

If a pitchers is going out of a stretch position - he has to come to a set position, before continuing with the pitch to home plate (check the link below to the MLB rules for a pitcher). If you are talking about a pitcher going from the windup, than it would be for timing or comfort for each individual pitcher

In addition, from the wind up, a slight pause in encouraged to displace the batter's ability to "time" the delivery.

it is a rule in baseball. i don't know the actual number but you can be called for a quick pitch or a balk, if you don't pause.
