It depends upon how close you want to be between the two.
Personally, I recommend you choose one rather than 'somewhere in the middle'.
If you are not a local and need to arrange for a hotel, I would suggest Manasquan or Pt. Pleasant beach, NJ because they have stops along the North Jersey Coastline train - - schedule is here: http://www.njtransit.com/pdf/rail/r0080.pdf
Both towns are nice, Pt. Pleasant is a little more lively, and the beaches are good in both. I think Pt. Pleasant will also have more hotel options for you.
If you will have a car and are not opposed to driving to a nearby train station (which is a great way to get into NYC), check out Ocean Grove, NJ. There are some great B&B's there. The beach is great. It is a nice quiet little town with easy access to the nice section of Asbury Park that is being restored and brought back to life (there are some FANTASTIC restaurants here!!!)
If you prefer to stay nearer to the city, try Hoboken.

Technically, the element the place New Jersey and NYC are closest is an island this is partly in each place, in spite of the undeniable fact that it has no lodges, so as that would not help. Neither do places in NJ that are separated from NYC via water except there's a bridge, tunnel, or ferry. If vacationing via vehicle to midtown, the closet place is Weehawken. If vacationing via course prepare to midtown, the closest place is Hoboken. If vacationing to midtown via popular (Amtrak or NJ Transit) prepare, the closest place is Newark. If going to diminish ny, the closest place is Jersey city.

I'd stay somewhere in Northern Middlesex County or Union County, NJ. I live in Woodbridge Township. It has 3 train stations that go into NYC, trip is about a half hour, and the closest beach is 15 minutes away with Sandy Hook. Its about a half hour to 45 minutes to Point Pleasant, and about an hour to Seaside Heights. Its in the middle of everything, and theres a mall in town itself, and another one just down the road if you forget anything.
Theres plenty of restaurants and lodging in town.

Hoboken is not bad. Purely from a cost and logistical stand point. There is a subway from there straight into Manhattan.
For beaches, I would take the Long Island Railroad to Long Island. Better beaches.
My preference would be to stay in Manhatten.
