I know of two reasons, helmet and posture. Helmet fit, weight distribution, and size do matter.
Posture and muscle tone can be critical to feeling good on a bike. Your elbows need to be softly bent so you float with the road rather than transfer the road shock, via stiff arms, to your back. Roll you head side to side and occasionally arch up pulling on the bars to stretch out your back.
While riding your arms should not be carrying all your upper body weight. An active rider carries part of the weight in the abdominal muscles. You should feel them engaged and supporting you enough that you can briefly lift both hands from your bars while still riding. Try this first on a wind trainer to see what happens without worrying about traffic.
A passive rider is letting their weight hang from stiff arms and limp hips. This denies that rider the use of back and abdominal muscles. This also means they are pushing and not pedaling in circles.
If you are using quads, gluts and hams you will fell the power transfer across the saddle leaving your back mobile and soft but engaging the abdominals as if there was a solid support holding you up. This leaves your shoulders free and makes it much easier to move your hands in board on the bars and look over your shoulder for that wheel sucker or the traffic coming up without losing your line.
Once you have tried this for a while it will become obvious if the handle bars need to move to a better position.

I have been riding for over 20 years and if I am off the bike for an extended period of time, I also have the same problems. If the neck pain is in the back of your head (where I imagine it would be) then you are in a low position and are having to crane your neck. A bike shop will be able to fit you properly, by either raising your handlebar posture, by lowering your seat, or perhaps a combination of these.
Also, if you begin to ride more frequently, you will notice that eventually the pain will go away. You basically need to build yoour neck muscles, just as if you were body-building and would be training your body muscles.

Try going to a very good bike shop and having your bike fitted. If your handlebars are too low you will have to bend your neck further back in order to see dow the road!

I used to have a sore neck while driving a car a long distance, and after starting to do pilates exercises, I discovered that it was caused by bad posture while driving.
The trick is to imagine you have a soft peach just under your chin and you are holding it there without squashing it. This puts your spine in the correct position, and, hey presto, the pain just goes!! I imagine it could work the same on a bike.

Trust me it will take some getting used to i have just bought a specialized s-works and the geomtery of the frame is very different to my old road bike it took me about 2 weeks hope this helps !!!
