It depends on what sort of person you are.
Bruges : small, very very touristy, very very chocolate box, beautifull but after 2 hours you have done it.
Antwerp : big, the fashionable and outgoing city in Belgium, very nice.
Since with Amsterdam and Brussels you will already have seen some cities, perhaps it's better to pick Bruges for a change.
Otherwise I would say; drop Brussel, pick Antwerp instead.

Brugge is like a beautiful old fairy tale; good for romance and just enjoying the atmosphere. Personally I preferred it but I live in a big city and travel a lot so I found it very charming. Also remarkable art in Brugge (frankly better than Antwerp if you really want to see Flemish primitive paintings) Antwerp will give a fuller Euro experience. Has the nightlife and the shopping etc. So really it depends what you're looking for; they're not at all the same experience. The food should be great in both; splurge and go to the good restaurants in either place. You don't say how long you have but i'd actually try to fit in both. Travel between them is quick and convenient and Brugge only takes a day or two. Only one or two days in Antwerp could leave you feeling like you've missed a lot.

Amsterdam if great, go to the "Palladium" on the Leidseplein, very trendy and on saturday, you can start with a nice dinner -the food is heavenly-the ambiance fantastic, in the evening the DJ puts the house on fire untill 02.00 am, mega - then Antwerp - Groovy City - if you need a guide to the hottest spots, I will be happy too, sonialauwers@yahoo.com
Brugge is nice for one day, and Brussels is to bussy - buf if you know you'r way around quite nice

Even though Brussels might not need the star attractions of different Belgian towns, the capital has ample to keep guests occupied for a couple of days with a clutch of world-class museums and art galleries, in addition to quirkier views like the Atomium, and some great remnants of old structure in the previous city quarter.

Brugges is a small village-type town. It's very pretty and picturesque, and you can take a nice boat tour on the canal. It's also very expensive and touristic, and if you're looking for a cool, edgy nightclub or pub scene you definitely won't find it here. Brugges is where I'm taking my mother when she comes to visit me (I live in Brussels). My friend is coming to visit next week, and if she wants to see Brugges, she can go on her own. I've been there once and I can't do it again. It's boring.
Antwerp is a small city with great shopping, restaurants and pubs. It's less touristic and less expensive than Brussels. There's also a beautiful cathedral there you must visit (Cathedral of Our Lady).
In the end, I think you should see both. You can do Brugges in a few hours and there's no need to stay there overnight, so it's no problem to stop by.

Depending your personal taste, I would sugest Antwerp(en) for different reasons first it is the #1 city in Belgium, the best food, restaurants, cafes, bars, chocolate, museums, the #4 harbor in the world, diamond city, shops, the most trendy stores, shops for every budget, most people speaks your language, and you can always go one morning to Brugge and come back in the afternoon because it is nice but small.
You will enjoy more Belgium than the Netherlands....

It is all worth seen Belgium is a small country so it wont take you long to cover it all and absorb the panorama. Brussels is the Capital and you should visit the Grande Place and sample their waffles.
Antwerp is the place for diamonds , and Bruges is called the Venice of the north , then the Ardennes forest are also a nice place to visit ,. a remembrance for our fallen soldiers.

If you want a bigger party, spend the night in Antwerp and just take a train to Brugge in the morning, walk around, and return in the afternoon. But if you want the most historical beauty and don't mind lots of tourists, hang in Brugge. Ghent is also beautiful! so if you don't want the big city edge so much, and if you have to limit your stops, to 2, skip Antwerp and go to Ghent and Brugge. I liked all three, but I stayed in Antwerp because of nightlife.

both are equally beautiful and rich in historyand culture,why not visit both(not in one day of course).I'm more partial to Antwerp,because that's where I'm from,but as a tourist,if you HAD to pick just one of them,go see the Venice of the North,which is Bruges

Better Antwerp if you like Arts (like museums), you need a few days here to look also shopping is good here.
Brugge, you can do in 1 day and it can smell there.
Amsterdam you can do in 2 days not so special and more expensive then the other 2.
