I want to take my son on a European trip when he graduates hs, but we don't want to be tied to a certain type of tour. Can a travel agent help arrange hotels, train tickets and other things for us while allowing us to be able to do only what we want to do? Can an agent create a custom tour for us?

Certainly some can. There are travel agents who specialize in these types of things but they obviously charge a fee. Check the local travel agents in your area and ask alot of questions, find out what they specialize in and about how much it would cost for them to organize such a trip. Before you go have at least a basic idea of where you want to go and what you want to do.
An alternative mught be to try planning a european trip yourself. With the internet and email, there are TONS of opportunities to do all sorts of things. You can do lots of research about places to see and things to do. Even the travel websites offer packages like fly and drive or fly and train. Check out travelocity, expedia, etc.
Even if you decide to go to a travel agent, the more you learn about what's available and where you want to do, the better the job the travel agent can do in planning it.
