Not sure how big this company is, but do you guys submit expense reports?
Just fill out one for the amount of gas you think he used and give it to him to sign. Not sure where you live, but your employers actions are WAY unethical. You aren't supposed to use company assets (and that includes employees) for personal (non-business related) purposes.
What if he'd wrecked your car? Would you sue the company? Probably so, and so would most other people on the planet. Is he the owner of the company? If not, I'll bet they'd be madder than hell if they knew about this. If they had any sense they would, because those actions could cost them everything.
Don't let your boss use your car. And if you get fired for that or threatened, I'd go to the owners and get an attorney.
Addtl: It doesn't matter how much it is ($3 or $30) - you should get it back. And it isn't a trade-off for those saying 'well you're getting paid to be on the computer' etc. If they get upset that you are on the net, then they need to fire you for that. They can't do whatever they want because you work for the co.

Put an appropriate level of gas in the car and submit it as an business expense. You could even charge for the distance travelled if you know how many miles/km's that was
