In terms of length of time spent playing online, I'd have to say Starcraft: Broodwar. As for my current favorite, Supreme Commander, despite the teething problems every new game goes through.
And I'd be lying if I didn't say Call of Duty in its many guises. Check out CoD 4: Modern Warfare, coming soon to a PC near you!
